OK, I solved the problem with a complete wipe out of Pharo from the system and fresh install. Pharo stored the run-time information in a separate image folder even if I launched the vm and image without PharoLauncher, directly from the console.
Fresh install approach solved the other problem, too ( http://forum.world.st/PrimitiveFailed-primitive-createDirectory-in-WindowsSt...).
