I took the Pharo core 10248 image that is available online, updated to the most recent version, 10252, and did a condenseChanges. It completed without problems and the sources seem consistent afterwards.
You can find out the version you are using from the world menu -> System... -> About.
I suggest to store your code with Monticello and start from a fresh image.
